While PCIe is a physical interface, NVMe (Non-Volatile Memory Express) is a storage protocol for flash storage devices like SSDs connected to a PCIe interface. Basically, it increases the communication speed between a host device and an SSD connected via a PCIe interface. More @Wikipedia
