In the previous chapters John has dark brown hair, but for the epilogue he has black hair. He had Jailed his wife Abigail (likely on prostitution charges) and should he run, Jack would have been left orphaned and Abigail rotting in a prison cell. Since John cared for his family, he was pretty much forced into doing Ross' dirty work so that the agency wouldn't have to and focus it's resources elsewhere.
